Threading attempts to solve what should be a simpler problem – looking through the set of currently known structures and identifying the ones which are most likely to be appropriate for the sequence of interest. Unlike pure sequence-based methods, the calculations should use known structural information. One of the settings I have to tweak is "--runthreadN," which the manual states should be the number of threads. But the manual also says that --runthreadN "defines the number of threads to be used for genome generation, it has to be set to the number of available cores on the server node" My computer has 4 cores, but it has 2 threads per core.
